United equalized in the 60th when midfielder Chris Eagles headed home a cross from Carlos Tevez. Chiefs' goalkeeper Itumeleng Khune was wrongfooted as the ball took a deflection off captain Jimmy Tau.
"It was exactly the kind of match I was hoping for because it helped us build rhythm," Manchester United manager Alex Ferguson said.
Chiefs had the first shot at goal when a fierce shot from Gerald Sibeko was saved by a diving Tomasz Kuszczak.
Ryan Giggs and Paul Scholes took control of midfield, and Nemanja Vidic came close as he headed just wide off a corner in the 13th.
Chiefs' Jose Antonio Torealba began to pressurize the United defense and it was a strong run into the area by Tshabalala off a layoff by Torealba which led to the penalty kick.
United started the second half with more pace than the first, and Tevez had a number of good runs up the right before he was freed by some poor defending to send in the cross which led to Eagles' goal.
United had a setback just before kickoff when defender Rio Ferdinand slightly injured his ankle.
"We decided to rest him and not take any chances," Ferguson said. "He should be okay for the next match."
United will play Orlando Pirates next Tuesday in Durban.
