Bayern beat Belenenses of Portugal 2-0 in the second leg of its first-round match to complete a 3-0 aggregate win, while Atletico won 5-0 at Turkey's Erciyesspor to advance 9-0.
Two-time UEFA Cup winner Tottenham drew 1-1 at Anorthosis Famagusta to go through 7-2 and was joined by fellow English clubs Everton and Bolton, although Blackburn went out 3-2 on aggregate despite a 2-1 victory over visiting Greek side Larissa.
Italy will have just one representative in the group stage after it lost Empoli, Sampdoria and Palermo.
Fiorentina beat Groningen 4-3 on penalties after a 1-1 draw and a 2-2 aggregate score, but FC Zurich defeated Empoli 3-0 to go through 4-2, Sampdoria was eliminted on away goals after a 0-0 draw at Aalborg, and Mlada Boleslav of the Czech Republic prevailed over Palermo on penalties.

Galatasaray, the 2000 UEFA Cup winner, overturned a 3-2 first-leg deficit with a 5-1 rout of FC Sion, while Bordeaux drew 1-1 at home with Tampere and Anderlecht won at Rapid Vienna 1-0 to join the Turkish side.
Ajax's night started badly when two police officers were wounded in Amsterdam when hooligans identified as Ajax supporters threw bottles at them - resulting in 38 arrests prior to the game, Dutch national broadcaster NOS TV reported.
Ajax looked to be in a strong position going into the match, holding a 1-0 lead and an away goal, but was taken to extra time because of a 34th-minute penalty from Luka Modric.
Mario Mandzukic scored in the fourth and sixth minutes of extra time to put Dinamo ahead 3-1 on aggregate, enough to secure its place in the group stage despite goals by Klaas-Jan Huntelaar in the 100th and 120th minutes.
"We missed too many chances. We had plenty of chances to win. They had far fewer, but they didn't miss them," Ajax coach Henk ten Cate said. "Those are the moments that decide these sorts of matches."
The fan problems in Amsterdam weren't the only ones.
At least 13 were arrested when about 150 Rapid Vienna and Anderlecht fans clashed at the Westbahnhof train station in Austria.
No injuries were immediately reported, but police said brawling fans blocked two tramway lines and that broken glass was strewn across one of Vienna's main shopping avenues.
Belenenses kept four-time European champion Bayern Munich pinned in defense for much of the first half, but the German side was sharper in the second and easily overcame the Lisbon outfit.
Bayern already was leading 1-0 going into the game in Portugal and added to its advantage in the 59th when striker Luca Toni controlled the ball with his thigh and hit a powerful right-foot shot.
Toni then crossed from the right 18 minutes later to set up Hamit Altintop for the second goal.
Fellow German side Nuremburg drew 2-2 at Rapid Bucharest to advance on away goals, and Hamburg and Leverkusen also made it through.
Nuremburg rallied after an early Rapid goal to lead 2-1 in Bucharest and, despite allowing Constantin Lazar's 90th-minute score, the German side advanced after a 0-0 draw in the first leg.
Hamburg won 3-1 over Litex to complete a 4-1 aggregate victory and despite a 3-2 loss at Portugal's Leiria, Leverkusen also advanced 5-4.
Sergio Aguero scored two first-half goals to lead Atletico over Erciyesspor, while Villarreal also went through. Getafe qualified on away goals despite a 3-2 loss at FC Twente, but Real Zaragoza allowed a 63rd-minute goal and despite a 2-1 victory over Aris Salonika was eliminated on away goals.
Having won the first leg 6-1 at home, Tottenham rested several players against its Cypriot opponent Thursday and trailed 1-0 after Matos Fabinho scored in the 54th minute. Spurs manager Martin Jol brought on Gareth Bale and Robbie Keane, and Bale crossed to Keane to score in the 78th.
"One can lose this sort of match because we were comfortable at 6-1," Jol said. "But it would have been uncomfortable to lose here."
Everton scored two goals in the last 28 minutes to win 3-2 at Metalist Kharkiv of Ukraine and advance 4-3 on aggregate, while Bolton beat Rabotnicki Kometal 1-0.
