In other results Saturday, the New York Red Bulls won 2-1 at Los Angeles Galaxy, while Real Salt Lake and Houston posted 2-1 home wins over Dallas and Colorado respectively.
San Jose took the lead against Columbus, with Ramiro Corrales heading in a corner, and considering no side this season has lost after scoring first, the Earthquakes looked on course for a home result.
However, Columbus rattled on three goals in ten minutes in the latter part of the second half to seize the game. Robbie Rogers slotted home the equalizer in the 73rd minute and rounded the keeper to make it 2-1 in the 81st.
Brad Evans put the Crew up 3-1 in the 83rd minute before Ryan Johnson pulled one back for the hosts in the 89th.
Juan Pablo Angel scored in the 78th minute to give the Red Bulls a victory over the Galaxy.

Houston scored the opening goal against Colorado in the 43rd minute when Brian Ching rounded the keeper to score into an empty net, ending the Dynamo's 234 minute scoreless stretch.
The Rapids equalized in the 68th minute via Omar Cummings, but a handball in the area gave Houston an 87th minute penalty, converted by Dwayne De Rosario for Houson's first win of the season.
Real Salt Lake stayed unbeaten at home with its win over Dallas.
Javier Morales opened the scoring for the hosts in the 28th minute, before Kenny Cooper equalized 11 minutes into the second half - Dallas' first goal in three games.
Kyle Beckerman scored the Salt Lake winner in the 73rd minutes, stroking the ball between the legs of the Dallas keeper.
